Due to the way it scales, Power Grid plays well with three. And it has a million expansion boards if your group takes a shine to it.
Steam and Age of Industry also have 3-player expansion boards available.
If you want to go expansion-free, there's always Friedrich, Evolution, Expedition, Hansa, Ra, and Small World. They all play fine with three.

I'm actually a huge Steam fan (According to BGG I've played it more than anyone else), sadly my group doesn't like it as much as I do because it's a very tough game at first. I actually love economic games and I've been eyeing Age of Industry, but I think I have too many of them as it is. - I didn't like Small World, and neither did one of the other guys. We liked the mechanics but the +1/-1 races are very dull.
- Ra is an auction game and I would rather get Chicago Express to the table if I want auctions.
- Hansa, Evolution and Expendition don't appeal to me.
- I actually want to try out Maria, because it's such a good fit yet I won't know if we'll like it until we try it.

Whatever you do, don't play the Crisis 1 expansion with more than 3 people. (The "all players must do X" cards don't work with 4+. Was this expansion even tested properly?) Also, we always play "one level down" to make it winnable. I.e., with 3 players we use the 4-player setup.
Gates of Arkham is fun. Enjoy.
Also bought the Merchants and Marauders expansion and some tiny Small World expansion to hit $80 shipping.
